So does Protection protect you from counters or something? Or does it just immediately negate all counters before it? Or does it only apply to counters made by special ability cards?

My opinion: It is a special counter because 1. It protects(if at all you want to negate any of my future cards, you must get rid of the protection). 2. Previous effects and cards that harm me will be nulled.

Protections are special counters that shields the user from any opposing effects that are affecting him/her. So to answer your questions:
1. Yes, protections can be used against counters; however, if a counter is used on the protection, the protection is gone. The effect does not protect you from counters if the said effect is countered.
2. Protections DO NOT NEGATE EFFECTS. Do not listen to anyone who says so. The only thing the effect itself does is make it so opposing effects cannot affect you.
3. It doesn't matter what card it is. The protection can be used against effects targeting you regardless of where it comes from.
